Interpret RMSD through its reference and selections

A structural difference plot becomes meaningful when the fitting and measurement choices are documented.

A number needs its measurement definition

GROMACS provides a tool for calculating root mean square deviation between structures. The reference and selected atoms are part of the definition of the comparison. RMSD is not a universal stability certificate. Different questions can require different selections and fitting choices, and those choices should be visible beside the resulting plot. [1]

Record the comparison explicitly

Name the reference structure, the fitting selection, the measurement selection, and the trajectory processing used beforehand. Keep units and the analyzed time interval clear. When comparing several runs, check that these settings have the same meaning across systems rather than relying on matching filenames.

Inspect representative frames from regions of the plot that need explanation. A change in the curve should lead to a structural question, not immediately to a conclusion about binding or activity. Pair the plot with complementary observations suited to the study. Keep the original trajectory and command record available so the result can be checked independently.

Report what the plot supports

Explain which structural relationship the calculation measures and which questions remain outside it. Avoid assigning a universal threshold without a study specific reason. If the analysis interval or selection changes, preserve the earlier result and explain the revision. A report with these details is easier to interpret than a polished curve with an unspecified reference. The workflow should make the measurement reproducible and the interpretation proportionate to the evidence.
